Given the diversity of the Newcrons, not all of them have to wake up at the same time allowing for 'pockets' of Necrons (the dynasties specific to the Screaming Vortex and the Jericho Reach) to awaken without upsetting the overall narrative and just because Necrons wake up doesn't mean that anyone has the faintest idea what they are.Think of it as a bit like the first skirmishes - or even the the war on Tyran - against the Tyranids when Behemoth showed up.
